you could use a tool like wmctrl and start gpsdrive with a script, that moves 
the windows to the desired positions after they are created.

adding more command line options to gpsdrive is indeed not a very good idea.
but adding an option in the settings, that says something like "save windows" 
and saves the geometry in the config file, would be a nice thing.
